I can give you a reason as to why it happens, but I can't help you fix it.

Scenario:

You install a Windows Update, a new program etc. A screen pops up telling
you that you have to reboot the computer to continue with the installation.
The temporary files to do this are in your account temp folder. Well, you
don't want to reboot now because you are doing something else. Maybe you let
the computer run for a couple of days. Somewhere along the way, forgetting
that you are in the middle of an install you began 2 days ago, you delete
the temp files from the temp folder.

Now, you finally reboot. The program or update no longer has the necessary
files to complete the install. You are left with a broken application or a
broken update! All sorts of strange things can now happen.

Does this sound all too familiar?
