Use the Unlinked Files report (View->Reports->Problems->Unlinked Files)
to see which files have no links going to them. Note that this report
shows all files that cannot be reached directly from the Home Page, but
the column "Links To" shows the actual number of links to the files
(some or all of which may be from other unlinked files) - look for the
files with zero in the "Links To" column.
Also note that this report shows *all* files that are only linked to by
scripting (example JavaScript menu), so be careful you do not remove
anything you need - move the files to a new folder, rather than delete,
until you have checked they are really not wanted.
