I thought it was supposed to stop this!!

I just installed the most recent version of the Beta and
it replaced all my Browser settings with default microsoft
settings in both the "Current Setting" and "Restore
Setting To" columns in the Browser restore applet. I
thought the whole point of Anti-Spyware software was to
prevent this happening.
Any thoughts?

It asked, you replaced. It is beta and you are supposed to
be a tester. You also have to read and select what you want
to do.

The default values for the application ARE related to
Microsoft. If you use IE's own 'Reset Web Settings'
feature located under Tools > Internet Options... >
Programs, you will find that MSAS' default values ARE
IDENTICAL to the default values of IE. This is done to
ensure that when you first launch MSAS that it DOES NOT
use the current values set in IE, as spyware may have
changed these values to something other than what you
want them to be set to.

When you launch IE, MSAS will look at the current
settings and compare them to its default settings for
IE. If these are different, MSAS WILL ask if you want to
change those particular settings to the default
settings. If you select Yes, then MSAS will do what YOU
have told it to do.

You MUST go to Tools > Advanced Tools > Browser Hijack
Settings Restore and enter the values that you want to
use for IE.

Actually, it never asked me anything and all I ended up
doing was replacing the microsoft defaults back to my
original settings...manually. It installed automatically
in the background and once the install was underway, the
next message I got was telling me the installation was
complete. I understand all that stuff about default
settings. The fact was that I had already set up my
personal settings and it overwrote them without asking me
anything. As a beta tester, I am suggesting that this is
not a nice feature!! Besides, it never did this for any of
the other upgrades.
