how to start fresh?

I understand that if I format my drives I can get rid of viruses that
may have been on there. Well I have 2 partions, C: and D:. Will it
work if I format D: drive and then run the system restore CD and
re-install Windows on drive C:?

That Depends on the maker of your Computer System.
(you didn't indicate a brand.)

Sometimes Computer Mfgrs such as Dell, store an image of factory installed
Windows on your PC in a hidden partition on the Primary drive ( Drive C
might have three partitions you can see via Disk Management in the Computer
management console,) that can be restored using software thats already
installed on your PC and accessed by pressing F11 on restart (Dell). F10 in
the case of HP.

Before you do anything you need to find this out first. before using the
reinstall disc. otherwise you could wind up erasing diagnostic tools and
even your drive image, if you don't check this out before hand.

If its a PC clone Ignore all the above. You could format drive D: once your
fresh install of windows is done, and ready to go. (patched, programs
installed, etc)
