How do I resolve conflicting files in order to upload a website?

I have been uploading files successfully on Front Page 2003 and publishing my
site but suddenly it won't publish anymore as it says that files are in
conflict. I cannot see what is wrong and how to resolve this. The 'help'
information about manually merging files does not explain how to do this.
 
From my understanding it just means there are later versions of some files
on the server than on the local machine. If it was the other way around the
local file would have a "changed" status, and marked for publishing.

A good example of this is if you use the Database Interface wizard to update
access databases; it updates the server copy, but the local copy stays as it
is. Therefore the server copy is the newer one; therefore they are in
"conflict". So what you'd do is a "synchronise" publish, to make all files
the same version, it transfers server > local and local > server to get all
files in sync.
