All of a sudden when I delete an email from my inbox, outlook also deletes
the next email with it. How can I stop this?

Are you sure you're not inadvertently double clicking. Each one of the
clicks would delete an item.

Do you loose two emails if you use the option to delete an email that
happens to be opened for reading?

At first I thought that I was double clicking, but no it's not that. It
happens when I'm just reading emails in the preview pane not when an email is
open.

Actually it's the preview pane that I was thinking could be a culprit. I
was wondering if you get this same effect if you actually opened a message
and deleted it from there? Could you try that and let me know if that also
deletes two emails?

If it doesn't that might help to isolate where the problem might lie.
