We have two servers running, one as the Domain Controller,
and the other with Terminal Server. We do most of our
administration from Terminal Server. Today I deleted a
file from a user's home directory whhile in Terminal
Serval (via the run command) and the file was deleted.
However, now the user wants it back, and I cannot find the
file in any recycle bin. Was the file permentely deleted
or is it in some temp file somewhere? Thanks in advance
for your help.

It's gone. Hopefully, you have a backup on tape or NAS somewhere.
