Using PPT 2003 and Acrobat 6, printing handouts 2-up
I'm choosing "US Prepress" options in Acrobat.
Question is, will the resulting PDF be CMYK for a printer to use?
or do I need other software?

I don't have 6 handy to test with but it's fairly simple to do:

Create a single slide with a big rectangle on it. Set the rectangle's fill to
RGB 0,0,255 (ie, pure blue).

Now make a pdf and view the result.

If the blue in PPT has turned purplish in the PDF, it's been converted to CMYK.
