Forgive me up front as this site/program was dropped into my lap and I've
just fumbled my way through it, trying to learn as I go.

Initially my local and remote site were the same. As time went on, I
started to clean up files and change things. I find now I do most of my work
right on the remote (live) site. If I synchronize the sites - what exactly
will that do for me? Will it make my local site exactly as my remote site?
Will it move some of the 'old' files from my local site back into my updated
remote site? Also - is there an easy way to clean up the site and know which
files are in use and which aren't? As I'd like to delete some files. I like
things neat and orderly - and right now, they aren't. Please give some tips
on how to best do this.

Thank You!

Synchronising will most likely undo all the clean up you have done. If
the remote site is up to date, and the way you want it, publish the
remote site to your local - this should make the local identical to the
remote.

You can use the Unlinked Files report (View->Reports->Problems->Unlinked
Files) to find files that are not directly linked to your home page.
Using the To column in this report will also warn you if there are other
files that link to these pages. Unlinked files are often, but not
always, safe to delete. BUT they may be linked to by Javascript or
Server Side Includes, so be careful.
Also using Hyperlinks view can help sort out the unlinked pages.

http://www.rxs-enterprises.org/tests/unlinked-files.htm has more details
on the unlinked files report.
