Your terms appear to be slightly confused.
..NET (dotnet) is a development/runtime envrionment or framework, but there
is no 2000 or 5.0 release. Versions of the .NET Compact Framework so far are
1.0, 2.0 and 3.5 (along with various service packs).
There are Pocket PC 2000 and Windows Mobile 5.0 operating systems which run
on PDAs however.
Are you able to clarify what you are wanting to upgrade?
There is a very handy table outlining which versions of the .NET Compact
Framework are compatible with the various operating systems available on
MSDN at

If you have a Pocket PC 2000 device with .NET CF 1.0 you can't upgrade the
version of .NET your device has, as .NET CF 1.0 is the only runtime
supported.
Likewise you are almost defiantly out of luck trying to upgrade a Pocket PC
2000 powered device to the Windows Mobile 5.0 OS, since unlike with desktop
operating systems the OEM of the hardware needs to be involved with
customising the OS for their particular device, and I doubt any OEM has
bothered doing this for a device that old (if it is even possible due to
changes in hardware requirements for the OS etc).
