I have been having a lot of trouble with my computer, and want to start
again with a clean slate by formatting my hard drive. Currently my 30gb is
partitioned into C:(20) & D:(10)
I have copied the windows 98 cd to my D: and was thinking about formating c:
and then run windows from d: and then format d: Will this work? And will
data still remain from my current system? Also where is DOS stored? And what
do I need to do if I simply format everything and start from scratch?

firstly - if you format drive c:\ you will lose all data and programs,
unless you have the forethought to copy what you want to keep to the D:\
drive

Secondly, yes you can format drive C:\ then run the Win98 setup from D:\

Thirdly, DOS in Win98 is a part of the operating system but you can find
most of the commands at C:\windows\command\

You forgot something very important. Windows can not be booted from D: if
it is not set up on D:. The OP will need a DOS boot disk (windows startup
disk). Grab a blank floppy disk and then search windows help for startup
disk, creating. Do this BEFORE you format c:

After you create your startup disk, you can use it to format c: and to run
setup from d: to reinstall windows wherever you want (usually
