I am using offline files for My Documents on a server at my office. Everytime
my computer boots up and the system tries sync a message pops up telling me I
need to close open files, but I haven't had a chance to open anything. I
thought maybe the system might be opening something by itself on boot up, but
I can't find anything that looks like system files. I have also used
sysinternals ProcExplorer to see if some thing was shutting down since the
message I get says Windows will forcibly close whatever is still open. I
don't see anything ended in the ProcExplorer. Does anyone have any
suggestions on what might be causing this message and how I might be able to
make it go away?

You are right I am not getting this message on other folders just My
Documents. Also I do not get it when logging out.
Last when I click okay on the message the system then follows through and
syncs my folder.

Can you hold up your sync till you can start up the system (and
continue getting the access error). If you can, you can use the other
sysinternals tool - filemon - to find which file open is failing. You
can set the filters to reduce the noise (e.g. filter only Create call
and specific process).
