I have published an MSI copy of Flash Player and Shockwave
for my users via group policy .. however, they receive an
error that they need Administrative Rights to install,
even when I turn on elevated priviledges for both machine
and user. All of our other MSI installations work
flawlessly.

Hello, try to set the follow policy setting

Administrative Templates\Windows Components\Windows Installer\Always install
with elevated privileges

This setting appears both under Computer Configuration Node and User
Configuration node, and have to be set to both.

Did that already. Even gave them everything but full
control over C:Winnt\System32\Macromed with group policy
(that part does work, I see that they have those rights at
the workstation).
