File folders

I have an issue that is driving me nuts,
I am running a web werver with email, mercury mail to be
exact.
My server was breached and used as a relay of some sort, I
have since turned off FTP.
The problem I have is whoever did this installed many
directories on my hard drive that contain data that I
cannot delete. I can view the directories and tha contents
(in some cases they are empty) but cannot remove them.
Strange errors like access denied, directory does not
exist are coming up.
I have tried the dos route, nothing what can I do to
remove these directories, some of the directories do have
what looks like unacceptable characters inthem, could this
be the problem?

Yes the problem is these directores have reserved file names like COM1
or LP1 or contain invalid characters. This is a favorite method of
hackers. If the directory structure is complex then it will be
impossible to clean it up and you will have to rebuild. Give Microsoft a
call and open a case and we will help you with this. However as I say
you may have to rebuild.
