When I select "Save" to download a file, a window pops up
to select a location in which to save the file. When I
double click on a folder to save in, and if the folder
has other files in it, and one of the other files is
under the cursor after the folder opens, this filename is
is put in the space where the name of the file I wanted
to download appears. I then can't save as I get a message
that the file already exists. How to fix?

I agree that that is disconcerting and annoying behaviour.
Now that I am aware of its possibility what I usually do is
before moving to a different folder copy the filename
to Clipboard (e.g. Menu-C). Then if the filename accidentally
gets replaced while navigating to a different directory I can just
press Ctrl-v to get the original name back.

Of course there no need to keep the original name but it helps
to have the original name when going back later with a web search
when the question in mind is "What the heck is that?" ;)
