Fan will not quit running

Even when I turn off my computer it still will not quit running. I have
to unplug the main power source. It is quite annoying and I know it is
not good to leave it running all the time. How can I make it shut off?

It may not be good for your power bill to leave the computer running, but
the computer really does not mind.
What method are you using to turn off the computer - the keyboard or the
power button?
How do you know what part of your system is still running after you turn off
the computer?
Is the monitor off?
Have you looked inside the case to see what fans are running?
Is the hard drive warm and vibrating slightly?
Do the following:
Start - Control Panel - Power Options - Advanced tab - "When I press the
power button on my computer" : which option is selected?
What happens when you go Start - Turn off Computer - Turn off?
 
Is this the CPU fan, the Power Supply Fan or an additional fan?

If it's the PSU fan then you need to repalce the Power Supply as it isn't
functioning correctly.

If it's the CPU fan, check to see that it is plugged into the correct pin on
the Motherboard.

If it's another ancilliary fan, check to see that it is plugged into the
correct pin on the Motherboard.
