Fan Orientation

Seemingly ridiculous question here, but just want to make sure. When you mount
the power supply into the case should the power supply intake fan be pointed
downward (the PSU is mounted at the top of this case and if it were mounted
with the fan up there would not be much space between the intake fan and the
top of the case).

Yes, intake on bottom, exhaust out back. Usually the mounting screws
are oriented in a way that the PSU can only be mounted one way, anyway.

The fan that blows into the PSU is "supposed" to be sucking hot air
from the CPU/HSF and sending it through the PSU and out of the case
before it can help heat up the rest of the PC inderds. (I guess the
PSU is supposed to tolerate the heat better and almost all of the heat
has to go through the PSU eventually anyway in a PSU-fans-only PC.)

So try to position the fan near the CPU/HSF, whether it points up or
down or sideways. :)
