External HDD Question Please

I'm in the process of getting a Maxtor external HDD to use for data backup.
If I back up an entire program....say a flight simulator folder by copying
the entire folder to the external drive, with the same program existing now
on the C drive AND the external drive, when I open the program and use it,
will it always open from the C drive? In other words, does the bios setup
normally dictate that when a program is selected to open, even though the
same folder is backed up on an external drive, that program will open from
the main hard drive?

The BIOS governs your initial boot process. It plays no role
whatsoever in the execution of programs.

Just because you back up an entire folder to an external USB
drive does not mean that the program will now run from that
drive. The location where it runs from is determined at install
time and also by the parameters you place inside its shortcut.
It is not affected by your backup process.
