MSAS is scheduled to run every day at 3:00 a.m.

Which it does.

It also runs at 2:30 p.m. At this time in the middle of a
production day, it slows down my computer, practically
disables Illustrator, Photoshop, Jasc PaintShopPro and my
browser. My system crawls during the scan. And it never
shows up when you ALT-TAB through programs. It only shows
up after the scan is complete and you minimize all the
programs running.

Weird? Yes. Irritating? Definately. Solution? Hoping
there is one.

Is there anyway to stop MSAS from running in the middle
of the day?

MS Windows Scheduled Tasks is turned off.

I've seen this reported, and seen it happening.

Here are my thoughts about how to fix it.

1) Try the repair function:

start, control panel, add or remove programs, Microsoft Antispyware

"click here for support info" link

Repair.

If that doesn't do the job, I would suggest observing which .GCD file(s)
change when you make an intentional change to the schedule. Shut down
Microsoft Antispyware, delete or rename that (those?) .GCD files (these are
located in the installation folder, typically \program files\Microsoft
Antispyware). Then restart Microsoft Antispyware--see whether that then
recreates the files in question. If they are recreated--re-establish your
desired schedule--either via the wizard, if invoked automatically, or by
setting the options explicitly.

If the .GCD file isn't rebuilt automatically, another Repair should do
it--followed by reestablishing the desired schedule.

This kind of awkwardness should go away with beta2.
