do not save encrypted pages to disk - the option is greyed out and I cannot
remove the checkmark.

I launch an application which requires the download and launching of a JNLP
extension file and instead of launching it, it just prompts me to save the
file and that's it.

How can I reenable that option in order to remove the checkmark? Why is it
greyed out?

I would only be guessing about exactly why that app cannot open the file, but
the first place I would look is the file association setting for that JNPL
filetype.
start/run, type: control folders
Filetypes tab, scroll to and highlight the JNPL filetype. Advanced tab.

Another guess would be that some service needed to open encrypted files is
not started.
