Dissappearing folders

I've got a weird problem that I can't seem to find
information on...

I've got a Windows 2000 server running on a PERC RAID 5
array. There is a web site running on this server. It
has a little bug in it, so I went to go fix it and got an
error that the folder didn't exist. I logged into the
server and the folder really didn't seem to exist. But,
curiously, the web site continued to function as
programmed. So I dug deeper.

What is happening is that the folder doesn't appear in
Windows Explorer. It also doesn't exist in command line
mode. Attempting to create a new folder with the same
name, Windows reports that the folder exists already.
Going to Start, Run and launching "notepad
<path>\default.asp" will open the asp file in notepad, but
it can not be saved back out to the same folder (as
explorer doesn't acknowledge that the folder exists).

So.. Windows seems to be of two minds about whether the
folder exists or not.

I've searched every way I can think and found not
indications as to the solution. Any help is appreciated.

Have you run check disk against the partition to correct any possible
problems in the MFT?

Yeah. I knew I missed something last night when I posted
(it was late...). I ran a check disk from the Tools tab
on the drive and it didn't find anything (ran it to fix
auto and to find/fix bad sectors). I also ran chkdsk on
the drive. It didn't find any errors.

One other thing I might mention. Events showed 13568 in
NTFRS that there was a wrap error. Following a knowledge
base article, I turned restore on and it cleared that
error. But it didn't bring the folders "back".
 
Are the folders that disappeared in an FRS replica?

I'll be honest in my ignorance here. I don't believe I
am. I believe FRS was setup as a default on tis server.
But I've done nothing to specifically initiate or
configure it.
 
FRS is used to replicate SYSVOL and DFS targets.

Are your disappearing files in SYSVOL?

Are they in a DFS link target or a DFS root target that is replicated (use
the DFS GUI to see if replication is enabled). Also, do you suspect that
these folders are in a folder that was once replicated but now should not be
replicated?

One other thing you should check for is in the File Replication Service
event log. You should see entries mentioning physical paths on the machine.
If you see some that contain your disappearing directories, then it's
possible FRS is running without you being aware.

Please take a look for these things and post your findings. If any are
true, we can continue to look into FRS being a suspect.

I checked DFS GUI and there are not links or roots set
up. FRS Event viewer doesn't give me any events after the
error I first reported (13568) which was fixed by the
knowledge base article directions.

The folder that is half missing and half there is in the
wwwroot folder. That's what tipped me off. The web that
exists in the folder works fine. But I needed to change
it and couldn't find the folder. Also, while
investigating the problem, I created a folder on the
desktop and it disappeared and now exibits the same
behavior. The desktop is, of course on C:\. wwwroot is
on E:\. C:\ is a single HDD. E:\ is a RAID container (3
HDDs).
