I have a Win2k Server which i run as the FTP server as
well. The Ftp servers root drive is E Drive, which is just
a the logical drive of the server. Recently we that some
hackers in the Ftp server. I was able to get them out but
there was huge amount of files and folders which are
encrypted and iam not able to delete them.

They may be using names or characters that Windows cannot delete by default.
Take a look at Knowledge Base article 120716 How to Remove Files with
Reserved Names in Windows (http://support.microsoft.com/?id=120716) for
steps to remove files or folders using reserved or unreadable names.

Encryption shouldn't keep you from deleting the files, only from reading
them. If you can't delete them, "take ownership" first.
