Adobe Acrobat will work and retain links etc. but you have to buy it. You can get free programs: http://sourceforge.net/projects/pdfcreator/ Don't think that will keep thinks like hyperlinks and bookmarks though. Most of the free ones are basically printers that print to a pdf file.
