Themes don't affect the FP SE
But your FP meta data may be corrupted by using 2 versions of FP on same PC
(whenever you switch to a lower version delete all you FP web cache files)

Also Try opening your online site in FP 2000 and running a Tools Recalculate Hyperlinks
FYI
FP 2003 stores it's default themes in a different location than FP 2002 and lower
So you should save it as a Custom theme in FP 2003 in order to be able to use it in FP 2000
Prior Version themes were typically installed in the folder:
C:\Program Files\Common Files\Microsoft Shared\Themes
FrontPage 2003 themes are now installed in the folder:
C:\Program Files\Common Files\Microsoft Shared\THEMES11
All Version User Custom themes are stored in the folder:
%USERPROFILE%\Application Data\Microsoft\Themes
Typically that would be found in the folder:
C:\Documents and Settings\<USERNAME>\Application Data\Microsoft\Themes
