Is there a special version of CF for Pocket PC 2003 Second Edition?

no special version of CF. You can use CF1.0 or 2.0 with PPC2003SE.
there *is* a PocketPC2003 SDK available on MSDN that gives you a variety of
emulator images for development with SE using VS.Net 2003.
