Closing an IE6 windows closes all instances of IE

I am using a web-based application on IE6 (it also uses Sun Java) on XP SP2.
When I log into the application, two IE windows open (this is normal). When
I log out of and close the application, it not only closes the two
application windows (which is what it's supposed to do), but it also closes
any other IE windows that happen to be open.
Some background: This happens regardless of whether or not I open the
application windows before or after I open the other IE6 windows. All IE
windows are opened independently through the generic IE6 icon. I do not open
IE windows from within an existing IE window.
Others in my department don't have this problem, so it has to be some
setting (or defect) on my computer. I've researched this issue, but haven't
found anything.
Do you know why closing an IE window will close all other open IE windows?

If the procedures look too complex - and there is no shame in admitting this
isn't your cup of tea - take the machine to a local, reputable and
independent (i.e., not BigBoxStoreUSA or Geek Squad) computer repair shop.

Thanks for your reply. I've certain it's not malware, but I will scan as you
suggested. The reason I don't think it's malware is that when logging out of
the application, I get a popup window saying all application windows will be
closed, do you want to continue (this is normal for this application). If
everything behaves as expected, when Yes is clicked, it will close only the
windows that were opened by the application, and leaves the other windows
untouched. In my case, it's closing all windows. From the research I've done,
I believe Javascript is what is closing the IE windows. Does that sound right
to you? If so, could there be any settings in IE or Java that is causing all
open IE windows to close?
