Changing Fat32 to NTFS et al

I recently had to do a complete recovery of my system (about 3 months ago)
and did not realize that the CD did not ask whether I wanted FAT32 or NTFS. I
have a fair bit of work now on my hard drive and am concerned that if I go
through the change I want to make sure that I am not going to lose any
programmes already installed.
I also ran the Disk Defrag yesterday and it could not defrag all files. Asie
from reading through the report, if I run the defrag again, will the problem
self remedy or do I have to go deeper?

What files did defrag fail to work on? The built in defrag tool is
limited and won't touch some system files such as the pagefile. It can
also take multiple passes before it defrags everything. This is normal
behavior for the built in tool. Perfect Disk from Raxco
(http://www.raxco.com/) will handle this more effeciently.

My concern, since I am not a whiz is that I have some significant registry
issues that could inhibit operational efficiency causing another crash.

You don't have excess fragmentation that is going to significantly impact
performance.
