Can't shut down

My computer reboots instantly when I shut it down. I had
it set up to dual boot in windows and linux, and the one
time I shut it down from linux after this problem began,
it shut down and stayed off as it should. That may have
been a fluke, though. Reinstalling windows twice (wiping
the hard drive each time) has not fixed the problem. I
also replaced my motherboard and cpu to no avail. Before I
reinstalled windows, my master boot record was on a
sepparate boot partition, and so it is probably still
there, although it is now booting off a new master boot
record on the primary dos partition. I don't see how the
master boot record could be the cause of my trouble, but
it is the only thing that I can think of if the problem is
software related. Linux is still installed on a separate
partition, although I can't get into it now without a boot
disk until I get around to rerunning lilo.
I get occasional cmos checksum errors (even with a new
battery) and I had the same problem with my previous
motherboard. That began around the same time as the
rebooting problem, so there may be a connection. It is
possible that my power supply is the cause, although I
haven't checked that yet. Unless it was just a fluke that
linux shut down correctly, I think the problem is software
related.
I am out of ideas, so I would be eternally grateful if
someone could help.
I should probably mention that I am running windows xp
pro, and redhat linux.
