Go back to that site and see if it has any input forms you might have used.

Do you see a list of data entries when you do that?
If so, that would be an explanation for your symptom.
Try deleting those data entries. Then close all IE windows.
(Verify that all are closed by checking that iexplore.exe does not appear
in Task Manager's Processes tab.) Then use the Internet Properties
tool to Clear History again. (E.g. Run... control inetcpl.cpl)
If that site is still in History perhaps there is another page
with its AutoComplete Form data that you will have to visit
and repeat the exercise with. And in fact I'm not sure that actually
deleting all AutoComplete form data for a particular site results
in the deletion of that site's name from that area of the registry
but it seems hopeful.
