I just bought this new scanner, a flat bed top of theline for Canon.
This is my first scanner, never owned one before
I am scanning negatives and when comparing the results against prints
of the same negative I see a very notorious lack of focus, not what I
expected at all.
- I am using the plastic frame that comes standard with the unit.
- I have read the manuals ( yes, I confess I did...) and looked into
Canon customer support Q&A's without any sucess i finding answers.

Is this normal? What settings can be affecting focus? Any advice to a
scanner newby is welcome.

All scanners need a bit of unsharp masking to bring the snap back into
prints and flatbeds will need more than a dedicated film scanner. You just
need to learn good unsharp masking skills. There are many theories and
techniques on how to achieve this. Google will provide many links!

Doug,
Thank you for your advice. I looked at the links Google provides as you
suggested and found a lot of good information that I can use.
Along the way I found this web site that I think will benefit others in
the same situation: http://www.scantips.com/
Reading through it now.

Negatives (print film) or positive (slides)?

It comes with several.

Their documentation and support is abysmal.

I have had a lot of trouble with my 9950F, mostly with the
software, but focus hasn't been one of those problems.

The noise reduction options do soften the image somewhat, but it
sounds like you are talking about something more than that.
