I have a user whose MSCONFIG program shows a file in the Windows directory
called, say,
c:\windows\xyz.exe

I cannot find this file with either the Windows Explorer or the DIR command
at the cmd prompt. I have the explorer set to show hidden files.

I have heard that rootkits can hide themselves like this. Could this be a
root kit or is there some other explanation.

Doesn't msconfig get its file names from registry entries? If so, then what
you have likely to be an incomplete installation or incomple removal.
In addition, as another poster mentioned, you need to set explorer to see
both hidden and system files.
