can only record in mono after automatic upgrade

I have been putting my audio cassettes onto CDs, and am having a couple of problems. To begin with, the sound quality has been poor. After an automatic upgrade, the sound quality improved, but now I can only get the left line in to record. I did a system restore, and was able to record on both left and right, but the quality was gone again. Any suggestions?
