I've just set up windows mail and transferred my account and my wifes pop3
accounts to windows mail. Now when i open windows mail all our e-mails are on
the same page,is there a way to seperate them so that when i open windows
mail only my e-mails are shown and not my wifes aswell?

As you have discovered, email from all accounts go into one Inbox.
your options are:

1. Assuming that you both use one Vista user account, create rules to move
your email to one folder, and move your wife's to another folder.

2. For $15, try WMIDs, written by Dr Steve Cochran, which adds the
Identities feature to Windows Mail
http://www.oehelp.com/WMIDs/Default.aspx

3. Try the newer Windows Live Mail, which has separate
Inbox/Drafts/Sent/Deleted items folders for each account.

4. Create separate Vista user accounts for you and your wife. In each
account, configure WM to only access that person's email account.

I use message rules like this:

Apply this rule after the message arrives
Where the message is from the mail.fjsmjs.com account
Move it to the fjsmjs folder
and Stop processing more rules
