Just wondering if it would be ok to leave off the back panel cover that goes
around the outlets for the mouse, keyboard, etc? Would it cause airflow
troubles?

It's an ATX case.

It's an ATX case.

If you mean the little template thingy, it is designed to ground the D-Sub
connectors to the case, and should be left on for that purpose. That being
said, I have an old ATX motherboard that years ago I retrofitted into an AT
case, with the connectors not grounded, and it seems to be fine.

Why are you considering leaving it off?

I was considering leaving it off because it doesn't fit all that well. I
just didn't want to cause any damage. I will have to rethink this.

you are fine to leave them off
generaly of course put them on, sometimes they don't fit well though

It could. You've got a fan blowing out the back. You've got an air inlet
right near the outlet. That means air is getting sucked in where your back
panel was, and then immediately getting blown right back out. This airflow
completely bypasses moving over the system board and everything else. What
you want ideally is a more "airtight" (for lack of better word) case where
the cool air comes in the bottom front *only* and blows out the top back.
This provides air flow over your entire system.
