Automatic Running of Java in IE

I recently went to a web site that somehow managed to start a Java program
that began to install adware and viruses. Is there a way to turn Java off
and have it request to be turned on when needed? There is a setting in
internet options that allows Use Java... to be checked. Is it wise to leave
it checked?
 
Yes, you can turn off / on Java.

Internet Explorer | Tools menu | Internet Options | Advanced tab | Under Java.

However, this would disable Java applet display in all the webpages.

The issue which you described seems to be different. If it launches ad-aware
/ virus it would be wise to remove it totally considering your security. Use
good spyware removal software or check under Control Panel > Add/Remove
programs to uninstall it or Internet Options | Programs tab | Manage Add-ons
to find and disable the plugin.

I suspect you are talking about something that was executed using JavaScript
INSTEAD of the Java [or Java Virtual Machine (JVM)] you have installed on
your computer. Two different things.
 
I know. I have done JavaScript programming. It was java. Norton Virus
protection caught it while it was happening and java was running. I saw the
indication at the bottom left of the screen that it was loading. I quickly
closed the window with much trouble but too late. Norton was able to get rid
of the virus. It may be a coincidence.

Can a web site automatically download a virus without any action by the
user? I am usually warned when anything is going to be downloaded.
