When I auto archive the inbox does it automatically autoarchive all the
subfolders or do I have to configure them too?
 
So the subfolders of the inbox wont archive at all unless they are
configured to, or they archive but they don't preserve the folder structure?
 
See for yourself: Take a look at the Properties for a subfolder. You'll find
that the default setting is not to archive.

Actually you don't have to configure auto archive for each folder. In File -
Archive, you have two radio-button choices:

1. Archive all folders according to their AutoArchive settings
2. Archive this folder and all subfolders

If you choose the 2nd option and select your Inbox in the folder list, your
archiving will be applied to your Inbox and all subfolders. If you choose
the 1st option, you can set custom archiving configurations to each folder
as you desire.
