I see where the time setting is for using the windows auto update download,
but what controls how long your computer stays online to get the downloads?

Eh? I assume the length/size of the download.
 
You control how long your computer stays online.

However to answer what you're trying to ask, autoupdate basically runs using
idle communication time. To use an extreme example, if you're attempting to
media stream on a dial-up connection all the time, odds are auto updates,
even small ones, will take an extremely long time to actually download. On
the other hand if you're sitting on an OC3 pipe, you can do media streaming
and AU will still have plenty of bandwidth to run rather rapidly.
