I have a site up and running fine. I wanted to know if there was a way to set
up banner ads as a template so they're in the same position on all pages
without doing them one page at a time?

Create a page with the ad on it (and the formatting you want), save it.
Open the page(s) where you want to put it and choose Insert, Web Component,
Include Page and select the ad page.

Do not use the FP Banner Ad Manager Component, if you want everyone to be able to view the ads.

Then what should I use?

A client side JavaScript (search google for JavaScript ad rotator) or server side script (ASP or PHP)
