AD Sites and Services

We are using windows 2000 native domain. We have a mixture of windows 2000
and 2003 domain controllers.
We have about 6 sites and each site has its own subnet and its own domain
controller. In AD sites and services we have set this up where we have
setup a site and a subnet for each site and made sure their appropriate DC
is in the site. We have the one default site link where all sites are
listed so that all sites have links to each other or all DC replicate to
each other.

I want to change this now where I want site 1 and 2 to be the hubs and site
3, 4,5 and 6 only to replicate to site 1 and 2 and not to each other. So I
have created new site links for site 3, 4 5 and 6 so that they replicate
only to 1 and 2.

When I know go into the AD Site and services and look at the DC for sites 3,
4,5 and 6 they still have automatically generated replication partners to
each other. Would the KCC automatically delete these or do we need to
delete them ourselves.

Also is this the best way to setup these sites and services for the
requirement we have.
 
Are you referring to connections displayed in AD Sites and Services console
under NTDS Settings node for each domain controller? If so, their automatic
creation/deletion takes place according to your site topology - so it is
contingent on you adjusting the site links arrangement to match your new
design. Has this already been done? If so, can you clarify what exactly your
new design looks like? Two hubs would suggest that you also have a direct
site link between site 1 and 2 - is this the case? Which of the remaining
sites are positioned as spokes to site 1 and which ones to site 2?
Btw - keep in mind that your site link topology and characteristics
(cost/schedule) should reflect underlying network topology...

Yes I am refering to the connections displayed in AD sites and sevices under
the NTDS settings.
I have setup the site links arrangement. The design is site 1 and 2 are the
main hubs, and site 3 ,4 .5 and 6 all need to replicate to site 1 and 2. So
under the site links in IP I have setup 4 site links which are setup as
following:

Site link3 - contains site 1,2,3
Site link4 - contains site 1,2,4
Site link5 - contains site 1,2,5
site link6 - contains site 1,2,6

So site 1 and 2 will also replicate between each other.

Originally we just had the default site link which contained all sites
1,2,3,4,5 and 6. This has been removed now. But when I go to site 3 or 4
they still under NTDS settings have automatically generated links to each
other such as site 3 has automatically generated partners to 1,2 and 4. 1
and 2 are fine but 4 should not be there as I have removed the site links
which contain 3 and 4. This is the case for 5 and 6 as well. Do I need
manually delete these automatically generated sites.
