We just put a 2003 application server on line and we left
or 2000 license server (also a 2000domain server) alone
with it's 2000 TS Cals. Everything seems to be running
correctly.

I have read some of the questions posted here about
licensing and I have read that 2003 TS will not work with
a 2000 licensing server.

Why is it working? Is it using temp licenses for a period
of time? What should I do to prevent problems?

I appreciate your time.

2003 TS absolutely will NOT work with a 2000 TSLS. It's working now, but will deny connections once the grace period expires. What you need to do is to move your TSLS (uninstall) from your 2000 machine to a 2003 machine. If you don't have any 2003 DCs, the 2003 TSLS can run on any 2003 server, even the Terminal Server

If it's not running on a DC you need to configure the registry as stated in this article

http://support.microsoft.com/?kbid=27956

You'll also need 2003 Windows CALs & 2003 Terminal Server CALs if you don't already have them, as clients can't connect to a 2003 TS with 2000 TSCALs. Also, 2000 & XP Pro clients no longer receive free licenses from the TSLS built-in pool, meaning the require 2003 TSCALs. XP Pro licenses aquired before 04/2003 are eligible for free 2003 TSCALs, via the transition plan, also listed on the following URL
