2 installed OS don't like each other!

I installed 2 Windows 2000 in 2 partitions (C: and D:) and both work
well. There are other partitions (E: and F:) that show no problem.
But there is another partition (G:) in NTFS: I wrote there many files
with the first Win2K. When I enter into the second Win2K it finds and
corrects thousands of errors and then it can read only about 50% of the
files and the others are found to be corrupt.
So while in the second Win2K I formatted this partition and restored all
files there. But entering in the first Win2K again it cannot read those
files!
As the first Win2K is about 3 years old and the second one is quite new
I imagine that the first one has been corrupted somehow.
I want now to transfer all links and programs to the second OS and then
delete the first one.
My problem is now: which is the fastest way to do this?
Can I simply copy the registry to the second OS?
Which files should I transfer?
Or must I painfully reinstall every program (over 100!) ?
Or do you have a better solution?

You might want to run the hd manu checking utility.
There are apps that claim to be able to move apps to another win
installation, how successfully I dont know.
Transfering the reigistry is unlikely to help, as assuming it would actually
boot, the references will all point to the wrong disk

If you were to be using a virtual installation enviroment or even removable
disks for win I could understand but running the same o/s on two partitions
sounds like a real dogs dinner.
 
What's the size of the disk? Sounds like a large disk problem. Windows
in C: can access large disks, while Windows in D: cannot.
